On one of the rails, I didn't get the glass stuck to the bottom edge of the rail very well on the gunwale side (there was a slight curve inwards on that side). What I decided to do was go back with a syringe of epoxy and fill it in. This worked well - it filled up the holes, made the bubbles disappear, and was easy. The one area with the clamp I cut the glass and am now holding it down to the rail with new epoxy applied.
